Flashed my 98 LS1 to stock, wont start?

Flashed my 98 LS1 to stock, wont start?
I had a guy come over with his HPTuners for 98 Model LS1 cars, my car has a 98 LS1/M6. He first tried flashing it with a stock 98/M6 tune that had some codes removed as well as a slight change in timing, the car wouldnt start, it would turn over, but no start. So we tried to flash it to a totally stock setting and would not start or run either. We went back to the tune that was in the PCM and it starts rite up and runs just as it has been. Why would a car not run on the stock tune? It took the tune nice and normally with no issues but would not start. From looking at the tables, the ECT or Im guessing where the air flow tables for the current tune were pulling alot more air than stock, I think stock was something like 10.00, 12.00 or so at startup and 7.90 or so at idle, the setup in the pcm was around 12.00, 14.00 or so at startup and 9 at idle. Not sure what is up with it but any help is needed. The octane tables were also kinda crazy but it does run like this. Im not a tuner so dont have a screen shot or anything of it or any other way of telling you guys what it is but on the octane tables, near the end it was at 24, im guessing thats timing, stock is around 28. He siad it was going up and down in the tables.
Thanks for any input. We also tried pasting some of the tables in the stock tune but still wouldnt start. As stated, im using the tune that was in the pcm because it does work. I can try to get a copy of the current tune if that helps.

'98s have this "situation" where there were several different
internal code structures and flashing data from one, onto an
OS for another, makes paperweight. It's different flashing
-your- stock .bin onto -your- PCM but one from the locker,
might be wrong flavor.
If the PCM will still talk to the laptop maybe you can write-
entire with a stock file of proper OS# and get it back. I do
not know if you'll be that lucky. The word is, check OS
version compatibility first on the '98 year.
If it was never running before, but the OS/data were right
combo, then you might also need to deal with the VATS
situation in a platform swap.

The 98 LS1/M6 swap is in a 96 Z28, the VATS isnt an issue as it is disabled. It takes the tune normally with no issues, the car does run and start. I bought the motor/trans and didnt know if it had been tuned before. So I called the guy over, he checked it and sure enough, it had been tuned. So... he flashed it with a stock 98 LS1/M6 tune and after we wrote entire, it would not start or run. Once I put the old tune back in, it was fine.
As far as what you are saying, there are different versions of stock tunes? How would I find out the information needed and then I could possibly find a stock tune that matches my pcm. But the car is running/starting with the current tune but its not a stock tune and was in the PCM when I bought it.

You want to look at the tune file info, there should be
an OS ID there, make sure any file you write has the
same OS and should be OK.
Edit > Calibration Details menu, look at OS ID# for the
working tune file and stick to using others with the same.
