IMO you are choking the **** out of your engine. The LS1 intake is crap in the 1st place. Even NA cars pick up a ton of HP when they switch even to the LS6 intake. The cam is not "big" enough for a 408. Heads are another area you need to look at. We have a twin 67 Vete that comes to the shop. Almost 900rwhp with a 383 LS2. Whose doing your tuning?
With a 408 - a good set of heads, cam and intake should take you close to 500rwhp. Add the tubo and 700+ should not be a problem. Your exhaust set-up is not very good either - have you tried the truck manifold set-up?
Good luck - getting HP out of a turbo is not cheap.

To me a much bigger issue is the car set up. You might find a couple mph and lower ets with no more power. 99 in the 8th is pretty good and obviously the 470 number doesnt support what you know it runs at its weight.
So whats right the et you know it runs, and the weight you know, or the calculated number from some IT guys that most likely dont know cam from driveshaft.

Ultimately you are pissing in the wind with a stock transmission, especially when you know that it does slip. After you get that fixed I would double check over everything, make sure there are no exhaust or intake leak's. If you are looking for dyno number's then get back on the dyno with the added timing and new tranny and see what it looks like.
However, we know that the car run's better then the dyno show's. So in the future dont worry about comparing dyno number's to other's just take it to the track and see what it does there.
That turbo kit is not the best in the world. I have personally made 570 rwhp through a 6 speed, with a t76, on a stock motor, with valvesprings only, at 11 psi. The car went high 6's and 10's at 102 and 130. You have a lower compression motor, on a few more lbs of boost, and larger displacement which almost hurts more then it help's with the restrictive turbo kit. You could turn up the boost alittle more.
If you do that all that and your still not happy. You can run a new kit, or go to cutting on your current kit and fit a tangential housed turbo on there and that will help with backpressure some.

i think the p trim exaust wheel isnt helping either.
You can only force so much Hp worth of exaust through a 2.5 inch outlet.
Maybe it is time for a truck kit
but i do love my a/c

A different dyno. The point is that the number put out is worthless, its a tuning device, nothing more. In my city , I could see at much as 100% difference in dynos. Thats right, 600 on one is 1200 on another. Of course every shop will argue to the death that their numbers are true. This is how we get 1500 rwhp corvettes with ls1 blocks and cathedral port heads with 8 72 lb hr injectors.

OK its 364ci. Still for a 6.0 the intake, heads and cam are not what you are looking for.
Is money a limiter? If so, you can still upgrade one item at time.
1) At least an LS6 intake (bet you can get one for cheap in the For Sale Section)
2) Reverse truck manifolds (cheap - usually about $50 for a used pair)
3) Cam (go much bigger -- 250/610/114)
4) Heads (if you can afford them - get the AFR 225's)
5) Get it tuned by a professional turbo guy
6) I can respect wanted to keep it stock looking but surely you can loose some weight - take all the crap out of the car - spare, boom box, etc
I'll bet you'll be in the mid-low 11's - can't remember you tires or suspension set-up - but you may need to look at those items also.
You can still have a daily driver, looks great and run 11's without any problems.

I also agree the LS1 intake has to be at least one of the limiting factors.
I just have an LS6 on mine for now, and the next is a sheetmetal intake or a Vic Jr setup.
The tune could be the solution to the whole problem.
A friend had a lightning with a built motor and the same problem, re-tuned it and it gained a LOT.
a few degrees in timing can result in nice gains.
You seem really caught up on the dyno. If it runs better than the apparent power it put down, why worry? I mean, yes, it can be disconcerting to see those numbers, but think about how disconcerting it is to the people you beat showing a higher dyno pull
Like Navy said...with the right tune it can be a DD.
I DD mine, and am out of boost the whole time I drive it with great MPG's.
