98-99 manifolds will still work with the Phamspeed kit. There really aren't any design changed that would make it otherwise. At least this is what John Phamspeed told me.

John told me that the flanges are different or at different heights for 98-99 and 00-02 so you have to order that year kit that you want.

Tony is going to beat me but if anyone is interested I have a pair of Hooker shorties in good shape for $140 + shipping. I have pics. Id like to see them go to a Phamspeed kit thats why Im posting here. I only got love for the FI crowd

Hooker shorties have triangle shaped flanges as I recall, and were designed to mate up with the stock y-pipe.

that is correct from what i know,as long as the shortys are made to bolt up to the stock Y then theyll work.I just got my shortys the other day and the flanges are the same,those are JBA's.
