This should absolutely never happen.
Are you sure it's the "SES" light, and not the "service vehicle" light?
If so, I would try a different scanner.

Service Engine Soon (the same one that comes on when an o2 goes out, iac isnt plugged in, etc) on the upper right corner of the dash. We scanned it with an autozone handheld scanner and then on HPtuners as well.

nope, it's been a steady on for a few weeks now. No wiring stuff has been changed since March, and the SES has been up for a couple of weeks. I am going to have it rescanned today and try to get rid of it and see if it comes back. It sure is annoying to look at!

I had an exp back in the day, I an older scanner that stated it covered at least 1994 GM's and would not pick up on my 94 camaro's MAP sensor but once I used Datamaster It scanned no issues. Quiet annoying.
You may need to data log the car and see if it trips it while recording.

When you had the scanner hooked up, did it at least show that the MIL was commanded on?
If it's showing MIL off and no DTC detail on multiple scanners, then something is wrong with the communication between the scanner and the car's PCM. Perhaps an issue with the connection.

I had it rescanned, and no codes or MIL. We are going to hook up to HPtuners and drive it around on Monday, I reset the battery, and the car will be parked until Monday when we hook it up. I hope we can figure this out!
