Open headers will do that, especially since the O2 sensors are right there in the open air, they will send a false lean signal to the PCM which will dump more fuel in trying to compensate for a false lean which will in turn make it really rich. A very rich mix will not fully burn in the chamber and instead will dump into the header and ignite there. Get some pipes on it and you should be fine, you should not need a tune, the PCM can compensate.

Keeping it fresh? You're doing it more harm than good running it like that... It's an engine, not a piece of fruit. It isn't going to spoil, let it sit until you have what you need.

people store their cars over winter and start it like maybe once during a 4 month period. Some may never start it during that time.
You will be FINE leaving it alone until you finish the exhaust. You're only killing the O2 sensors by doing that. LS1 cars start scanning the O2's almost immediately from startup. I can get mine to toss a O2 sensor code if I try driving the car in cold weather without letting it warm up for a minute or 2 first.
