Default Drove car in rain, now having misfire problem

I have a 2002 SS Camaro with 55,000 miles. When I bought the car it had a K&N air filter, ram air intake, long tube headers, no cats, the smog air pump has been removed, and 3 inch exhast all the way out the back to a single muffler. Car ran great for first 6 months, then after driving it through a very heavy rain storm, it started misfiring, sputtering at low RPM speeds and throwing random misfire codes that are jumping around to different cylinders. I have replaced plugs, wires and still hasn't helped. Any ideas?

this is going to sound too simple, but have you ever cleaned the filter? i got misfire and lean codes from a REALLY dirty filter once.

O2 sensors... mine tended to get a bit wet due to where I had placed the extensions and some water would seep. and even trigger a code. I rerouted the passenger side extension and haven't had a single issue now in heavy rain. Even though my extensions are covered and have proper plugs, I guess the design isn't as robust as GM's connectors or I just didn't make sure to connect them well. Next chance I have underneath I'll put some dielectric grease around the plugs to keep water out.

It flooded in AZ recently....had to replace the MAF and one of the 02 sensors....start there and keep going. The main issue with my car was the MAF though.
