Can i mill a 317 .045 with out problems

I say aproximate because only true way is to measure volume, mill, measure volume and so on till CC desired achieved)
IMO over milling those heads is the wrong way to tackle things.
1- Flow will hurt
2- Possible intake difficulties (fitting, and I mean port allignement)
317 are usualy used for boost.
Another way to use them is to weld the chambers (fill in) and reshape them to desired chamber volume.
As for the p-rods, you'll need to measure.
1 to 1 VS stock and unported might harness an additions 10hp
