Good Evening,
I am planning on purchasing one of the "ported" throttle bodies from ebay but I don't want to buy one that isn't good for a LS 6 intake.
Does a LS1 and LS6 intake use the same Throttle Body?
What are all these other larger Throttle Bodies for?

Yes, I swapped my old car from an LS1 intake to an LS6 intake and reused the same TB.
They are for use with larger diameter intake manifolds. For your stock LS6 intake though you do not want anything larger then stock.
Try to get one that is polished too, it looks nice and shiny! I paid $60 to a local guy for a ported and polished TB, so try not to spend much more then that.

Honestly, for what it costs to have it done, and the results you get from a pro, IMO it's not even worth the time to do it yourself.
Yeah, you get to say you did it yourself, but someone who's done dozens or even hunderds of them is def going to do a better job.
I remember porting out my TPI plenum back in the day...it took hours, and there was aluminum dust EVERWHERE. My ported TB cost 40 bucks...I think I spent more than that just on dremel bits.
